I don't want a system that rotates ads, I just need it to track clickthroughs on some set outgoing links, and then charge the advertisers for that amount. I also need the entire thing integrated into my own application.

Yes, this can definitely be done. There are various ways of accomplishing this. Here's one easy way:
1. Create a text link ad zone for each link and require that all ads submitted to this zone be approved by the administrator.
2. Then use the administrator login to go to Code Generation->Generate Zone Code for all of your zones. Then place this code on your website in the appropriate areas.
3. You can then either:
a. Have the advertisers submit their ad to the appropriate ad zone
or
b. Use the administrator login to submit an advertisers ad for them. Note: It is probably best that you create an advertiser account for each advertiser.

You could then use variations of the above, utilizing more or less of AdMan's interface. We recommend that you start basic and enhance as needed.

Detailed Note:
AdMan utilizes tracking using a form like: http://www.formfields.com/admin/adMan/logClick.php?spaceId=16&from=http%3A%2F%2Fwww.formfields.com%2F&goTo=http://www.formfields.com/adManArea . AdMan uses the unique spaceId to associate tracking stats with a particular ad.
